Now that I've gotten my car so I can drive it I have started going back and fixing things that weren't such a priority before the car ran. See when I first got my car the roof was pretty rusted including under the weather stripping stuff on the top sides of the roof. Anyway I'm gonna sand and primer the roof just to keep it from rusting until someday when I paint my car. My question is, is it O.k. to fill in those channels on either side of the roof with bondo or do you think it will just crack when the car flexes? I figured it would be easier to fill them with bondo (and look cooler too) than buying the stripping thats just right and all that. Any comments?

I did that once and yes it cracked almost right away.. you just cant fill things with bondo like that.. from what i understand bondo shouldn't be thicker than like a 1/4 inch

it will crack. Also primer will absorb water like a sponge, It should always be sealed with a top coat otherwise just leave it until you are ready to paint the whole car. later model accord roof stripping is much lower profile and just black, after painting glue these in to seal the channels.
