I have a 1973 1200 civic and want to swap the somewhat lacking auto gearbox for a manual. Can anyone fill me in on what's involved and is there any other gearbox apart from the standard 4 speed I could use?

I would go with a 5-speed if possible. A donor car would be the ideal situation, pedal assy., cables, brackets all would be there.

Like the 5 speed out of a CVCC? Is the swap fairly straight forward? I was told a few modifications might have to be made.

Well you were told wrong, unless you consider undoing and doing up bolts to be modifications...
